It's another term for using the pokeradar, basically. In D/P/Pt, there's a key item called the pokeradar, which only usable in the tall grass that allows you to see up to four moving patches of grass at a time. The main feature of the pokeradar is a higher rate of encounter for the same pokemon repeatedly, or even a chance to find pokemon not available until after the national 'dex, Ditto for instance. There are three different animation types which give a hint as to what the rarity of the pokemon is. The third one is also quite rare, but indicates that there is a guaranteed shiny pokemon inside.
The pokeradar basically gives you a free guaranteed battle, and after it, up to four MORE patches shake. This continues until the chain breaks. This can be done by flying away, leaving the area, running into a RANDOM battle, (Which is why repels are needed for higher chains,) or running into a pokeradar patch with a different pokemon in it, or even at random for no apparent reason.
When people refer to chaining, they're either talking about using the pokeradar for certain pokemon over and over, or they're talking about trying to get shiny pokemon through chaining. The ideal chain is forty, which is where the math gives a 1/200 shiny encounter rate, where as the regular rate is 1/8192 I think. You simply reset the radar over and over until a shiny patch appears.
There are a couple of specific methods for it, but most can be learned elsewhere, by people more capable of explaining than I am. I hope I have helped somewhat.
