Beating Joey unlocks a Rattata that knows Judgement. It is given to you by Prof. Oak when you talk to him afterwards.

It's true, man. I was there. Anyone can lose, it's just a matter of bettering yourself by learning from your mistakes and becoming even stronger from it.

Red will eventually top Youngster Joey. He even tops Gold from G/S and Hibiki from HG/SS - it's just not part of the in-game story.
Red is unstoppable. He will train with his friends [see: his 'mon] to become the best possible, until his very last breath. He'll never give up and be defeated.
